The worst function is to alter resources in your computer and to slow it down, limit functionality or even cause your computer to crash. You may also notice an increase in Spam if a lot of tracking cookies are on your computer.
These programs are designed to scan and remove these infections from your computer and must be treated the same as anti-virus programs with one major difference. Most of them only run on demand, not automatically and should be updated often. You should run your spyware scanner based on the amount of time you spend on the Internet. If you surf occasionally, run the scanner maybe once per week. If you surf a lot you may wish to consider running the scanner every day. It really is a personal choice. I use two separate programs because I am over cautious when it comes to security, but you may decide to run a program only as needed.
